Last I heard he expressly stated that he wasn't going to ignore that it happened and try and work a way around it.

Hopefully he'll conviently explain the scene with Charles and Eric meeting Jean. Other gripes were Beast, Bolivar Trask (although he was only referred to as Trask in Last Stand) and Moira McTaggart.
